Question out of ignorance: if you start a new project, do all these tweaks, and then save the project as a template, aren’t these changes saved in the template?
No. Currently these settings are not saved per project but per instrument track.

And, just checking, if you save that instrument as a preset they aren’t saved either?
Sorry if these questions sound silly. Bitwish is a good place to learn how others are using Bitwig. 
I just tried it and no, these settings are not saved. Makes sense since these seem to be tied to the track and not the instrument.
